Did it specifically read the files had not yet been classified, as in the below?

'Microsoft Security Essentials has detected items that may have not yet been classified for risks. Sending these files can help Microsoft analysts to determine if these items are malicious.'

IF so, it doesn't necessarily mean the files are infected. But that's not what you asked. If you're having a problem submitting the files, see if you have any luck with the below. Take note of the dropdown menu next to "Product", where you would (obvioulsly) choose MSE.

While you're waiting for a response, you always have the option of taking advantage of VirusTotal. It's is an online service which analyzes suspicious files. (Microsoft is one of the 40)
