Can I get some advice on setting up home theatre?

Hi all. Located in Ontario. We are doing a major house reno of a place we have yet to live in. Basement has high unfinished ceilings and a big wall at the end which will support perhaps a 70" TV (not yet purchased). No firm plans for design of any cabinets etc yet.
The components I already own are:
Yamaha RX V663 Receiver (only 2 HDMI inputs)
Sony BluRay player
Klipsch 5 speaker set plus subwoofer
A number of things I am wondering about since it has been several years since I last set up a system:
1. With only 2 HDMI inputs on receiver I had previously used these for PVR and DVD. I would like to get the apple TV and perhaps the xbox running via hdmi to the receiver so that everything can be seen and played using sound via the speaker set. Is there a way to use an HDMI switcher to do this or is this a cumbersome way to do things?
2. Thinking of using 2 new in ceiling speakers for the rear speakers and hiding all front speakers and sub behind cabinet doors (mesh grille or louvres). Any issues doing this and still having universal remote work well?
3. Recommendations on universal remotes?
4. Kids are approaching teenage years and I thought the apple tv would be a great way to allow them to watch movies but also to get their apple device music playing . Have heard a lot of good things about the Sonos system but it is pricey (esp since I already own all the above). Any thoughts on this?
Any help greatly appreciated. New to CNET but what a great resource this is.
