I currently got a HF M50 with 2 mic's connected.

First is a handheld mic that is connected into the "Mic In" on the camera.

Second is the Canon DM100 mounted on the top of the camera.

For the past 2 weeks I have used the "Mic In" only and it grabs audio directly from the mic (good quality) but the audience sometimes responds and talks with the speaker, and they are not heard.

So I added the DM100 on the top, then all of a sudden my Audio Source on the camera's settings changed to grab audio from the Shotgun Mic only and not from the cable inserted in the Mic In.

When I had the handheld mic connected by itself, I could use the Audio Mix feature which can make me adjust how much % of audio it grabs from the handheld mic and camera internal mic. As soon as I added the shotgun mic, that feature got disabled and it grabs from Shotgun Mic only.

Any suggestions?

My son does audio work. It's his paying job. He tells me that to solve this he uses a mixer. But that's not his preferred solution. His preferred solution is to have an audio recorder then mix it all back up in post production.

Little more detail...

Small 2-channel mixer:
I use XLR mics, so I use either a juicedLink CX237 or a BeachTek DXA-6. Your camcorder external mic uses a 1/8" (3.5mm) stereo audio connection; the camera mounted mic uses the Canon proprietary hot-shoe. You may be able to use a 1/8" (3.5mm) stereo audio splitter and buy another external mic. Each of the external mics plugs into 1 of the plugs from the 1/8" (3.5mm) stereo audio splitter. Don't use the DM100 at all. This is not a preferred solution.

I have no experience with the mixers that use 1/4" or 1/8" connectors. I have not seen any that can be camera mounted like the XLTR adapters mentioned above. But you may not need camera mounting...

Audio Recorder for use in post:
or field recording, I normally use a Zoom H2 or H4; have been known to use Fostex gear... When you edit the video, import the audio captured by the external recorder, synch, then mute the audio captured by the camcorder. There are lots of other digital audio recorder manufacturers... Marantz, Edirol, Olympus, Tascam and more.
