User Account not showing correct files

I am hoping you can help me as I am haivng some issues with my computer. First, a bit of a background to explain my problem. I (accidentally) downloaded a file via FTP from our server that I did not want on my computer. I was unable to delete this file (tried several ways), so I rebooted in safe mode. In safe mode, I WAS able to delete the bad files. So, after I deleted them, I tried to reboot normally, but I am ending up in some user name without my normal desktop, a place where my email is not set up and other settings are gone. According to my computer, I am logged in as "Compaq_Administrator" (I'll use CA for short). My usual desktop is not there, my settings are gone (it says email is not set up, but I know it is), etc. I went into Docs and settings and in there, there is a folder called "Compaq_Administrator" - and here it shows my missing files (desktop files, my documents, etc). How come this is not showing up when it says I am logged in as CA?
