Backup software that will meet this requirement

I currently have my files backed up on 3 different hard drives, and there is a lot of redundancy in them (but they do not contain all of the my files, so this is not as though I have 3x the backup). I want to consolidate these into 1 drive and then sign up for a remote service that I will use to "backup" my backup.
The one requirement I have is that I need software that will duplicate my file structure without duplicating files. I frequently move files around into different subdirectories in order to keep them organized. But I don't want the "backed up" version to later show the files in both their old and new location, as this would result in wasted space and a duplicate-file-nightmare if I had to restore it.
I like Sync-Back and use that now, but I find that if I change the location of files, I need to manually update the backup or Sync-Back will just duplicate them into the new location without moving them out of the old location.
Any suggestions?
