The general rule is just keep a copy of the installer. The fine print at the bottom, however, states that most software on CDs, and some downloads, have more than just a setup.exe file. You'll find a setup.exe file alright, but it can't function in such cases without the accompanying files. Thus, you should keep a copy of the entire contents of the CD or the entire download.
In your case the transfer wizard may work, but it's questionable. Some programs, such as Microsoft Office, are specifically designed not to be transferable to prevent piracy, so 'moving' programs is always iffy. Depending on the program, though, you may be able to download a fresh copy from the author's website.
