AFter running Malwarebytes, and other malware removal tools to clean up the machine, and you're sure that all malware is gone, please click on the the link below and download the "unhide.exe" file which will frequently fix the problem registry entries that make various files, folders, and drives disappear. Once you've downloaded the file to your desktop, double click on it to run the fixer.
Clicking on the link below will immediately open a download dialogue window.

And just a note, part of of your problem may be that you need to update to Service Pack 3.. Most of the badly infected computers I fix are not updated to the most current versions of their operating system. Service Pack 3, and the security updates that are allowed to be installed only after SP3 is installed, help against such infections.. They're not perfect, but they sure lock down the machined better than the previous SP.
