G4 dual 1Ghz won't start until 'warm'

I have various theories as to what my issue is, but I have determined that it wouldn't hurt to wipe my system drive and reinstall OS X without the miscellaneous histories in my way.
The SYSTEM
My 2 drives are not partitioned. One is a WD Caviar 120 Gb I added (78 Gb available), the original drive I don't recall the manufacturer of but it is an 80 Gb Model # ST380021A (66 Gb available). I have all of the software CDs & #s. I have done this many times on PCs but am a bit fuzzy on my best course of action regarding the reinstall.
USAGE:
This computer is mainly for running Adobe Photoshop / Illustrator / Indesign / etc.. All of the applications from Adobe and most of everything else are installed on the system drive, although I may be confused because I see adobe files on the secondary drive also.
The SYMPTOM:
When we start it up, it usually stops at the smiley macintosh (OS6?) face, greyed out, with a message in front of the smiling computer saying I need to restart by holding the power button or pushing restart. If I leave it on for a while, then turn it off for 30 seconds and then turn it on, I usually get into OS X. Sometimes it will get to the ring of radial lines sweeping seconds then freeze up (radial lines stop sweeping seconds and nothing happens).
I also have a problem with InDesign crashing when I open large format documents (Page Size is Tabloid) and open the text tool. etc. etc.
QUESTIONS:
Should I move all the settings files to the secondary drive and use the C boot to get to the disk utilities to initialize the system drive and clean install OS X.3? While I am doing that should I partition off a section of the system drive (or secondary?) for Adobe scratch disk? ...or for any other system mechanism for managing system and drive issues? Once I have done that should I install the software packages on to the system drive, or the secondary? The secondary was originally intended only as a place to keep documents, as I did not know that Apple OS was its own take on partition magic (I'm a PC guy). I was also limited on software budget then. Since then I have heard conflicting (or misunderstood) directions about whether the secondary drive or the system drive was a better place to install the applications. I prefer to use many partitions to protect documents and user files from the system in case I need to wipe and partition (at least I got that much right at first) as well as dedicated partitions just for memory management.
Please somebody tell me how to do this right, as my wife needs me to do this right the first time.
