Permissions will not repair, even with disk.

I've had the same problem JK is having for about a year now.
I have a new macbook pro, 15 inch with 10.5.8. I had an older macbook pro that started having this same problem after I did an update for Tiger, never could repair after that. I had it down to the Genius bar several times and the they couldn't fix it either.
I've just learned to deal with, except for today, the last four entries in the repair list were as follows:
Warning: SUID file "System/Library/PrivateFrameworks/DiskManagement.framework/Versions/A/Resources/DiskManagementTool" has been modified and will not be repaired.
Warning: SUID file "System/Library/PrivateFrameworks/DesktopServicesPriv.framework/Versions/A/Resources/Locum" has been modified and will not be repaired.
Warning: SUID file "System/Library/Extensions/webdav_fs.kext/Contents/Resources/load_webdav" has been modified and will not be repaired.
Warning: SUID file "usr/sbin/pppd" has been modified and will not be repaired.
Warning: SUID file "usr/sbin/vpnd" has been modified and will not be repaired.
Now, I'm concerned. Does anyone know what this is?
