winnt system 32 corrupt Help me please

I recently bought a used computer with windows professional 2000 on it. However I couldnt do many things because I couldnt update the browser or the flash. so I found an old cd of mine for windows xp installation. I had to keep skipping stuff because it couldnt find the path to install.
long story short, I messed the computer up. when I went to restart it, it said winnt/system32/config/system is corrupt or damaged. so now it wont even open windows.
I ordered a windows 2000 prof cd to re-install, but how do I get rid of the xp and will that intefere with me re-installing the win 2000?
