If you've run a registry cleaner, that's likely your problem. They do not help anything, and can cause this kind of problem. There're several things you can try, but be sure to back up any data you don't want to lose first if you haven't already. Since your USB ports don't work, I guess you'd have to use networking or burn DVDs for backup.
After saving your data, the first thing I'd try would be to go to Device Manager and uninstall all the USB controllers, then reboot. Windows will find the USB hardware and download the latest drivers for them. Hopefully that will fix your problem. If it doesn't, then the next thing would be to restore your computer to factory settings according to the instructions in your user guide. The normal procedure for this is to use the DVDs you burned when you first got your PC again in accordance with your user guide.
