Slightly confusing post but;
the Flashing Question mark means that the system was unable to find a valid System Folder from which to boot the machine.
Usually caused by a dead, or dying, hard drive or a corrupted system.
Usual troubleshooting procedures for this is to boot from the OS X installation CD/DVD and check the internal hard drive using Disk Utility.
If the hard drive is not found, or found to be defective, replacement is the only option.
You appear to have done that but I'm not sure what the Mac Pup thing is.
You need to be booting this eMac from either the Restore disks that came with it or with a retail copy of OS X by holding down the OPTION key as soon as you restart. Keep it held down until you see the boot options on the screen.
It should also boot from the CD if you hold down the "C" key as soon as you hit the Power button
