Samsung Series 6 40 inch LCD, intermittent black screen

I have a Samsung Series 6 40 inch LCD and I have an HTPC connected via DVI-HDMI cable. After reading the manual, I found that if I changed the output of the video card on the HTPC to 50Hz, that it would provide 100Hz Motion and the picture would look better. However, I'm now getting an intermittent black screen for a few seconds whenever watching the HTPC source...
I tried changing back to 60Hz, and the picture seemed to go back to PC mode (without 100Hz motion, etc) but didn't notice any black screens (maybe once). Should I try PC mode longer and see if this happens again? Would it be a problem with the cable @ 50Hz? Could it be the video card can't handle 50Hz?
I don't know if this is related, but I get a similar thing playing a video game on this HTPC through the TV, which might not be at the native TV resolution.
