Especially in June. Ever been to Vegas in the summer? It's miserable.
You won't be that far from St. Louis, MO or Chicago. Save what you'd spend on airfare crossing the country and find somewhere nice to stay in one of those towns. Amtrak's Cardinal Line runs between Indianapolis and Chicago, fare is about $18.
If all you're looking to do is stay in a hotel room and snuggle, then Chicago and St. Louis will do. In fact, any city will do. But, if you want to get out and about, go to dinner and then a show these cities kind of lack for that. Chicago is slightly better than St. Louis, but I'd still recommend either Vegas or NYC for after hours happenings and shows. It all depends on what you and your soon-to-be bride expect from the honeymoon.
I didn't recommend NYC because there is no place to stay in Manhattan proper that's at all considered inexpensive. Same for San Francisco. For NYC, you'd have to stay in New Jersey to get even reasonable accommodations (and even then, it's still a bit costly and requires a train/bus/car to get into NYC). Plus, there are rare airfare deals to get to NYC. Vegas, on the other hand, almost always has hotel and airfare deals.. which is why it's easy to do Vegas on a budget.
If you want to spend your money on events rather than travel, then I'd stay local, drive or use a lower cost commuter service to get you around. But, if you want the appearance of an expensive vacation, I still stand by my Vegas recommendation. Yes, it can be hot in June, but that's not the height of summer yet so it will likely still be bit cooler than July/August (probably 80s-90s topping out at 100). This warmer weather is also great for the pool. April/May is the best time to go to Vegas, weather wise, but not necessarily pool friendly (a little too chilly at times).
So, you should evaluate the type of honeymoon that you and your soon-to-be bride expect. If she's wanting to do things, see things and go shopping, then Vegas and NYC (and even SF) are the places to be. If you're wanting to stay in, then you can do this in any locale.

When I see Indianapolis I think Chicago. Maybe I'm biased because I used to live there, but I always loved that town, and there's lots of cultural (and counter-cultural) stuff to do, some of it free if you do your research.
The Mexico idea is a good one, too; you might be able to find a deal online through a meta engine like Mobissimo, Booking Buddy, or Kayak. Or have a look at AirFare Watchdog, which lets you enter your departure city and lists all the sale fares currently available from that airport.
Since you're a student, you should also check with your local STA travel agent, who might be able to put together a package at student rates.
